It seems according to the U.S. Geological survey, the noise at 4 this afternoon was really a sonic boom and not a San Diego earthquake.
San Diego 10News.com reports USGS seismologist Robert Dollar told them sonic booms are caused by high speed aircraft. It is possible the alleged SanDiego earthquake was noise bouncing off the atmosphere.

Researchers at the United States Geological Survey started investigating the incident immediately after it had occurred and they soon discovered that the actual cause was a sonic boom created more than likely by a high speed military aircraft.
It’s the second time such an occurrence has happened in San Diego County since 2006 although no confirmation of an aircraft causing the sonic boom has been verified at this point in time.
